In article problems of application of a system method of research for the analysis of a condition and dynamics of superdifficult systems of sotsio-ekologoeconomic system are investigated. The special attention is involved in a problem of use of a dialectic method of knowledge in the conditions of the realised modern science of subjectivity of representations about objectivity of the saved up knowledge and uncertainty of ways of perfection methodology.
